Embarked Theological Combat

I must be missing something. Why can't I engage in embarked religious combat (sometimes)? I think this happened in R&F too, but never got frustrated enough to ask why.

Could it have something to do with the fact that I have eliminated an AI civ and am using their religion to defend against another AI? I am out of answers and pissed that I can't just whack them!
