How do I end an mutual protection pact after the required 20 turns have expired?

Open the diplomatic screen with the civ involved, go to the deal-making window and choose active deals. Click on the MPP entry; it will disappear. Exit the screen and you're done.

...or go into the preferences and select the "always renegotiate deals after 20 turns" option.

This option is good if you don't like micromanagement, but sucks is you want play as well as possible by taking care of the details yourself though.
