Well yes. But isn't the cost of missions also dependent on the ratio of EPs the have against you? If so, spending EPs would change this ratio and make their missions cheaper.

To a point this is true, but the difference is mathematically realatively so small as to make it insignificant. I believe counter-espionage doubles the cost of their missions, and counter espionage is fairly cheap.

the cost of espionage missions and the probability of spies being caught does NOT depend on the EP ratio. So counter espionage is always usefull to make it harder for your enemy to perform active espionage missions in your territory. Only the passive espionage missions seem to be influenced by the EP ratio.

That is correct. The cost to perform an active mission is a ratio of the total number of EPs you've generated compared to the total number of EPs generated by the other civ. Note that it is irrelevant who the "total number of EPs generated" was against.

EP ratio between two civs only affects passive missions.

Cost is a factor of your total EPs generated vs their total EPs generated. The EPs you spend on missions decrease from your current EPs, but not your total EPs.
