I know that there is friendly fire in rtw. But I'm asking about war dogs. Do they attack my troops when the battle is all messy?

And are they worthy waiting 2 turns?

As far as I can tell no. It is better release them when well directed however, or there effectiveness is seriously limited. I never know when to really use them though... All I know is that there good at routing enemies and VERY good when flanking (seriously these guys tear up and ruin flanks).
As far as waiting 2 turns, yes. The reason I find them so appealing is because they are dirt cheap (40 denari I think?).

They're effective when the barbs (gauls love to do so) come running like hell toward your army. If you let the dogs out (sorry, but I needed this XD ) their charge will be disrupted and more random than it alrealdy is, making defence lot easier.

I've never seen war dogs attack my own troops but that might just be because I tend not to use them.

They may be dirt cheap, but they're not my cup of tea. As kibbles says, I'm never sure exactly when to release them, usually waiting too long by which time they are so far away from the front line that there's little damage they can do. Besides I enjoy chasing down fleeing enemy infantry w/ cavalry way too much to leave it for the dogs.

I'm sure they can be quite a fun unit if used wisely though.
 
They do look like ninjas, and yes are pretty crud. But if we're adding units to the list, how about those screeching women... pointless, or what!
 
The Arcani, and their counterpart the Hashashin from MTW, are meant to be used in a guerrilla capacity, not as soldiers of the line. Use them as Mao and Clausewitz prescribed: hit the enemy where he is vulnerable, use withdrawals as offensive maneuvers, and strike the enemy's rear area when he does not expect it.
 
Back on topic...

The key with dogs is to withdraw the trainer guys (name?) after the dogs themselves engage. That way, you get a fresh set of dogs for the next battle. Send them in against anything poorly armored (missile units, light cavalry, etc.), preferably on the flank or rear. They do a great job of chasing down and pinning infantry, allowing you to send in cavalry or high-damage infantry. All but the most hardened foes will rout.
