This is a small detail, but... I want a hall of fame for game scores that keeps a record of every game I have played, modded or not. I hate spending hours on a C3C game with modded rules, never to see my achievement again once it is over. So, how about making sure that at the end of every game, I see a nice movie for conquest and diplo victory as well as spaceship victory, and I see the little warrior doing his hit the gong with the hammer act, and I have a nice civ2 style listing of all my high scores that I can look at whenever I want, along with the ability to delete individual scores from the list as I desire. Any high score played from a modded rule file could have an asterisk or something by it, just to mark it as a nonstandard game.
