...take a scenario with terrain improvements, and remove them all to produce a clean map? Sorry if this is a stupid question, but I'm stumped.

Quite simple. Go into the Edit Rules window, and the terrain subheading. Go through each individual terrain type and disable roads, mines, irrigation, cities, etc. When you have done this, click Ok. Everything will now be erased to a clean map. Simply go back into the Terrain section and recheck everything.
