How to clean map in worldbuilder?

I'm currently trying to use the map from the European Landmass mod to play with the Anno Domini mod. I've cleaned all of the cities and units from the original scenario and replaced it with my own civs and city states. However, when I try to play the scenario it will only let me play as Egypt or Rome, or Athens if I select random civ. Also, the area around Egypt is revealed on the map by default.
How can I clean the map of all the old scenario data so I can build my own scenario on a clean map?

Remove all players and CS from the scenario editor screen

That's what I did in the process of choosing my own civs for the scenario. I might go back again and redo it and see what happens.

Edit: As of redoing the scenario, still having the same problems.

What I did is to save the map during playing the game. There's a "save map only" function when you save the game. Doing this will give you a clean map.
