I have 3 Samurai out near Russia. I've already conquered 2 cities. Should I go for a Samurai rush? Should I make peace? Or should I send Swordsmen out to handle it? It's tough to choose between these three.

Well, first you may want to lower your science rate to 90%, Chemistry will still be researched in 4 turns but you'd go from -5gpt to +3gpt (desirable since your treasury is empty).
I think you should make peace and use the time to reorganize. You don't have any invasion force (apart from 6 Samurais, 3 Longbowmen and 5 archers scattered all over your lands). For effective campaigning, you want a concentrated military force going after your targert. Military advisor says you're strong vs the Russians, but IMO it's better to go about conquering properly while you're at it
I'd advise you to look at the War Academy, but I think you should look at Warmongering 101 for starters. Even though you're playing chieftain now, I think there will come a time when you'll find yourself wanting to play at higher levels and it would come in handy to have the basics straight.

Yeah, there's still a lot of basic empire management stuff you can learn more about.
Like when to build harbors, for instance. You've got some small islands that don't have a lot of land tiles to work. So your citizens are working water tiles, but are only picking up 1 food that way. Building a harbor makes that 2 food, and would allow those towns to grow again. Although some need an aqueduct to grow beyond size 6.
Another advantage of harbors is that they allow transportation of lux, so your island citizens will become happier as well, as they gain access to the silks. And you need to need to hook up those gems in your territory as well, of course.
As for the war against Russia, I would have claimed all that open space inbetween you and Russia first.
