A continuation of the history idea: I think that the human factions, after they reached a very advanced level of technology and erradicated the Progenitors from Planet, they would probrably try to go and seek to make a pre-emptive strike against both Progenitor factions. Maybe a next game would show a large military expedition sent to a Progenitor planet in full-on civil war. As they awake near the planet, the Space-Jets would go on and engage the Progenitor fleets. The main craft's crew awakens and begins to discover the plan to defeat the Progenitors: Bombard the planet's surface with Singularity Planet Busters, eliminating Progenitor presence from the planet, paving the way for human colonization and invasion.
As the crew learns of this, they struggle with the idea that their mission is to comit genocide against another sentient species. Some believe it's either us or them, others believe that it's utterly inhumane and the discussion goes on while the human fleet engages the the two factions and their fleets.
A battle begins to happen in the flagship. In the end, the ones loyal to the mission manage to launch many Planet Busters upon the new planet, but the battle inside the spaceship goes to worse when a Progenitor missile hits the ship, forcing the crew to drop into the planet. The human fleet destroys the Progenitor fleet and many pilots are forced to choose which drop pods to escort. End result?
The planet is mostly devastated and it's ecology changed forever by the atack. Both Progenitor civilizations are erradicated. Human factions have droped into the planet, warring with each other.
However, the Progenitors are down... but not out.
