On the continent on my left I can see the cities that have my state religion and on the continent below mine I can't ? (it remains like that, till the point I pass by with my missionary)

Not a bug. Check the Beyond the Sword Rules Changes in the Civilopedia : no more line of sight granted by having a holy city.

In the espionage screen, you can check how much points are needed to gain line of sight in each civ city.
If you haven't discovered any city for a particular civ, the amount displayed is (I think) the amount for the city with the lower points requirement.

You really shouldn't be able to see if a city in the black has your's or any religion at all. If your civ doesn't know its there how would you know what religion it has or anything else about it. I know the game sorta allows it , but why should it ?

I've been wondering that as well. It's the same case when you're able to trade movies with civs that don't have the tech to see them. (still being in the medieval ages and all ...)

Good thing to know, thanks :-)
