From a quick skim of the newer files and collected from elsewhere.

1) Honor discipline policy still lists at 15%, but is providing 20% bonus (easy to fix). Disregard

2) Knowledge opener isn't adding +1 science to science buildings as intended. (again, easy).

3) Capital RR building is providing both a RR connection and +25% production (ie, 2x what is intended from the building). Removing the +25% production on the building should now be fine. Related: using wealth/research processes doesn't update for the RR connection bonus to the capital in other cities. (if you are running wealth/research when the city is connected, it doesn't notice that it was connected by rail or lighthouse).

4) Subs attack bonus is duplicated at 25 and 50, the 50 bonus is incorrectly removed (typo).

In GEM 1.12.1 Honor discipline text says: +20% [ICON_STRENGTH] Strength for units adjacent to friendly military units and in GEP_Honor.xml PROMOTION_ADJACENT_BONUS is 20 so that seems to be correct.

Which version number are you looking at?

Hmm. Pretty sure it said 15% in 1121 on my end. But that might be a text file issue on my end. Scratch that one then.
 
To flush out the RRC bug further
1) It's providing 2x production intended in capital
2) It's listed under every yield in the capital (but doesn't provide bonuses)
3) It's listed as a straight 25, even though it's a 25%.
 
Yeah, I think I had assumed discipline was altered along with camaraderie to 15%, but since it applies to any unit (other than air units), there's no reason for it to do that. No harm.
