First of all, I am really really liking this expansion. I am really enjoying the adjustments that were made, but with one big exception.
Beyond the ancient/classical era, I do not like the concept of melee naval units. It is is counter-historical in the sense that naval combat has evolved in the direction of speed, evasion, range, and stealth. The idea of destroyers engaging in melee attack, and especially the idea of destroyers melee attacking cities is silly to me.
But, whether you agree or not, consider an alternative:
Consider that there should be a dedicated Mariner line--from ancient marines to modern marines.

Marines and marines alone would fulfill the unique role of being able to melee attack cities/units from the sea, and serve as ground troops when disembarked.
Alternatively, if Marines are not given their own line, then there should be a new upgrade path for melee troops, called the "Mariner" upgrade path. It would start with the the "no penalty for attacking across rivers," and progress from there: no penalty for attacking from the sea; defense bonuses while embarked; attack bonuses while embarked, etc....

I grant that it makes historical sense for melee ships in the ancient/classical era. And I sort of like the idea of melee v. ranged naval fighting during the ancient/classical eras.
But, past that--only ranged ships. However, I am open to the possibility of keeping melee naval units--triremes, iron clads, and submarines, but they should not be able to melee attack cities or land units.
Ranged ships should be able to attack inland units/cities on coastal tiles, but the ranged attack strength should be significantly reduced, with the exception of ranged attacking city (coastal) defenses. Modern submarines armed with missiles would provide the element of range to subs.
