I was thinking that it may be interesting to be able to use a great general to build a military base in allied city state territory, giving a bonus to a players units stationed there. perhaps unlocking this ability in the patronage tree and needing to have a certain level of influence over the cs

I would like that. At a minimum, air bases would be nice. It should be limited to allied city-states (it won't be destroyed if they're friendly, but it won't be useable). For a general military base if one goes that route, I'd allow them to upgrade units there and maybe a small defensive bonus (less than forts, though).
