These are my user settings - I disagree with some of the defaults.
Every time you update SVN and overwrite your old c2c, then unrar this into the caveman2cosmos folder and overwrite.
* Couple of things to note:
This is with Viewports off - turn them on when you start experiencing some slowdown or MAF's.
Certain settings automatically switch back such as that annoying reminder pop-up about shortcuts.
You will also need to turn off some of the Worker Automation settings - such as all the "Burn" variety - burn forest, burn jungle etc. These reset and if they are on your workers will burn by default meaning you won't get any hammers from chopping.
On this note I recommend using workers don't replace existing improvements and workers leave forests in the default menu.
Also make sure animations are on, I like quick combat/moves and to not show enemy/friendly moves too since it speeds up the game.
Another thing that resets is the FOV, I usually set it to like 45-47 and it defaults to 42.
There might be a couple of other settings that reset that i'm not remembering, ill add them when/if I notice them. Let me know if you beat me to it
