i think the trade routes should be displayed on the map itself. As in CIV Call to Power the goods traded should be made visible to all civs and be traveling along its trade route, on the map itself, to the destination. The destination being the city sending the goods to. The sender being the city that has that good in its radius. This arises the option of pirating trade routes. The option to pirate trade routes should be available in CIV4. This all being very similar to CIV Call to Power. This option also opens up another Diplomacy option. There should be an option to tell a CIV to stop Piracy.
 
I think ALL the trade system should be reviewed.

The way it is now is "trade" or "no trade". Should be more diversified. As you said, trading roads should be clearly identified. Shorter roads = higher income. Could also have commercial cities such as Constantinople who once controled a major commercial road to Inde.

Pirating would be a cool option too. Would make bucanners more useful.

Or shorter roads = lower cost
not exactly the same thing, but the same effects ;)
