Just a few suggestions to make spying more fun than stealing tech and works:
1. Turn/recruit agent? So counterspies could do this instead of killing foreign agents or your agent could try this in a foreign city. This gives you a new spy and reduces your enemy spy count. Would allow you to increase your spy limit by one.

2. Steal nuclear research? If the relevant tech has been researched, allows spy to steal Manhattan Project or Project Ivy instead of building it.

3. Steal nuclear device? Steal a nuke.

4. Steal luxury/resource?

5. Fabricate religious scandal? Reduce holy city pressure for x to turns or reduce number of followers in non-holy city target city.

6. Steal relic?

7. Sabotage friendship? Mess with a friendship between two powers. Could be a boost applied to a mission like gain sources. For example, I’m going to steal research from France and I’m going to frame Germany. If I succeed, the Franco-German relationship suffers. If I fail, my relationship with both suffers.

I like the idea of sending spies to holy sites and causing a religious scandal. On stealing relics it would make since if great work heist wasn't limited to the theatre square and you would have the possibility of doing it in the holy site with a relic, capital center, and govt. plaza if you have a natural history museum.
I also like the idea of recruiting new agents. Maybe they could be a double agent at the start when you use them against the previous civ they were spying for, and who knows if they will ever find out.

Al alternative to #1 could be an Interrogation. You do this on any spy you've captured, and for the duration of the mission you gain +1 diplomatic visibility against the spy's Civilization.

For #3 I'd rather there be a mission where we detonate a nuclear device in a city without triggering diplomatic penalties (unless the spy is discovered). The spy would be destroyed on such a mission, naturally.

I think #5 should be a mission that applies your religious pressure to the target city rather than diminishing their religious pressure from the target city, but either way I do think we need a spy mission for holy sites. Calling such a mission Underground Sect would be a nice nod to Civ5.
