can someone please explain to me the use of the pistol (and eventually the rack of pistols) I got them from the shady guy (dodgy dealer )at the back of the bar bu8t it doesn't seem to have any effect on the fight?

I thought it moved your opponent back a bit in the beginning of the sword fight.

Edit: I could be wrong.

Yep, that's right. The single pistol moves the opponent back one step, as if you had hit him with a thrust before the fight.

The brace of pistols moves the opponent back two steps, as if you had hit him with a slash or chop.

The pistols would be a lot better if they were cheaper. Still, they do help, though they're not really helpful until Adventurer level.

Im a pirate master(5th level)and I noticed something weird.The opponants pistol never hits,and thei will only have 1 if u do.

The enemy captains having a pistol is just part of the fight intro scene once you get one yourself, I guess to make it new and more interesting to watch.

Like you noticed, they will always miss. While you will always hit them and recieve the bonus.
