Is there any penalty to burning a city to the ground? Do you lose reputation from it?

Yes you lose rep agianst the person who you are buring the city and additional ontop of it in case of holy cities.

If you burn down a city with a religious center in it (like the Temple of Solomon), can it be rebuilt in another city? or once it is gone, it's gone for good?

Once the city with the shrine is gone then the shrine is gone for good. It can't be rebuilt in another city.

And that applies for National and Great Wonders too, right?

Yup. The shrines are in fact great wonders, but only buildable by expending a Great Prophet.
