When i've upgraded to the option that places another resource on the map i've only been able to actually acquire them on rare occasions and sometimes there only location seems to be in the middle of the opponents empire. The most common of these is saltpeter. Does anyone no if this is just bad luck?
 
What do you mean you have upgraded the option? Do you mean you increased the occurrences of a given resource in the editor?

In any event it is mostly a matter of luck. I say mostly has the map size will have an impact on the number of items as well.

Some resources require specific types of terrain and if you play with starts that lack those, you can expect to be missing those resources.

Yep. My last game, I had 4 count 'em 4 Uranium deposits, with only about 45% of the map's area. And when one of them ran out, another popped up in my territory. Compare that to earlier in the game - I had to go to war for iron, oil, AND saltpeter, having NONE in my area.

And in one, I had almost everything on my continent (ok, I've killed everyone else there, so that doesn't really count I guess).
