When one of your cities wants a resource (ie. wine), is becoming allies with cities that have this, the best way to go?
 
If you have no wine in the surroundings of your cities, well, yes. It's the best way. You have as well another way : you can exchange wine for a ressource you have, with another civilization. But this lasts for 30 turns and you cannot be sure this civilization will agree to deal for 30 turns more.

One time is enough, since the city will request a new resource by then.

If you've got the money to push a city state into allies more easily than conquering a rival Civ for the luxury, then yes. Especially if the city state in question gives you something else you want like culture or food.
