I had a mod installed when I saved a Configuration in the Advanced Setup screen. Now, with the mod verified as disabled, loading the configuration also loads the mod temporarily. I can tell that the configuration includes the mod because the mod adds a civilization. With the configuration loaded, the mod civilization becomes available in the list during Advanced Setup.
I'm not sure if this a bug or intentional. It seems like it could be a nice feature to auto-enable mods for playing certain map Configurations, but if it's intentionally designed this way, it's not designed well. There's no explicit indication what mods are automatically enabled and included in a Saved Configuration. This sort of murky feature can cause a lot of grief when on turn 150 you discover that this or that mod is enabled when you didn't intend it to be. This happened to me three times before I discovered that it was the configuration that was enabling the mod.
