Is there a way to see what cities are connected and which aren't?

I have the world's worst memory, and I can never remember which cities have achieved connections and which are missing. Is there a list in game?

If you mean trade route connections (as in with either convoys or vessels), there's a list you can check. Click on the faint "+" symbol bottom right of the UI (left of the icons there) and choose the economic option (IIRC).
Failing that, you can have a complete route list popup with the next trade route renewal. Some button on the bottom left of the route chooser window.

There's a small triforce-esque icon under the name of any city that has a connection to the capital.

Do Maglev connections boost production like railroads used to? If so is that indicated with a symbol?

I don't think it is. I check all city screens (except the capital, which doesn't get the production bonus) by putting the mouse cursor over the production amount to see if the production bonus is reported.

There are times when I think I have connected a city with magrails, but the production bonus does not show. Then, I have to trace the route to see if I have missed a tile or more and confirm that that city is actually connected all the way to the capital.

Magrails do give a production bonus with a capital connection, but you can't make the connection over water tiles anymore.

Oh my goshy ... its in gray. Its so hard to see, I've been missing it this whole time. D'OH

Also, I found the "Economics" tab, its in the list that includes Trade Routes and Military Units. Click on that and then in the lefthand side is an option to look at city connections. You can see how much energy bonus each city connection is providing.
