The wall and invisible have me puzzled

So if you are Empyrean and have their shrine, can you have your own invisible units?

Yes. And other units that pass through your territory retain whatever promotion/attribute makes them invisible. It is just that while in your territory, all units can see them. But your own units will follow all the normal rules for invisibility, by owning the shrine, your guys just ignore that it exists.

All units can see them, or you can see them? By that I mean are they visible to all players? If so, does that mean that having Dies Diei will negate Nox Noctis's effect if you have both?

Yes, they (units you do not own) are visible to all players while in your borders.

Nox Noctis: Effect is only on units you DO control

Dies Diei: Effect is only on units you DO NOT control

It is impossible for both buildings to have an effect on the same unit. Ever.

Yeah, I'm also a little confused about invisible units.
How can you see invisible units in esus-territory?
I tried Hawks, because the pedia says something like "can see stealth", but it didn't work.

Light mana is how you see them, use the Light II spell "Blinding Light". or you could play as the Malakim, i don't think stealth works in their borders.

Uh... you're rather badly mistaken. Blinding Light is Sun(not Light) II, and it doesn't reveal anything. It just holds all adjacent enemy units in place for a few turns. Not sure if it works on invisible, but either way it doesn't reveal them. And the issue is seeing invisible units in OTHER people's land, specifically when said other person has Nox Noctis.
