Two questions...

1. Is there any way to get rid a particular religion in a city? All my cities have only one religion except one, and I can't seem to figure out how to stamp it out.

2. How is the resource trading modeled? It seems as if I can trade a resource I am getting from another civ, i.e., I have no clams, I trade with someone to get clams, then settle a city where I can have my own clams, then I see that I can trade that with another civ. Does that make any sense? Or did I happen to acquire another source of clams I was unaware of?
 
1) No. But don't worry. There's absolutely no downside to having multiple religions in a city and only bonuses.

2) The resource trading counts how many how have in total. If you have one in your own civ and one from another civ, you now have two clams total. You only need one to get the benefits of it, so the one from your own civ is just excess that can be traded away. That's probably not a good idea, though, since if anything happens to your relationship with the guy you're getting clams from now, you'll find yourself without any. The best idea would be to cancel the trade for clams that you have set up now and then use the resource you traded for to trade for something else and just use your own clams for your civ.

That's a bummer...how am I supposed to play a civ of religious zealots while my own people are practicing a heathen religion? :p

LOL. I agree. It would be fun if there were, perhaps some kind of downside to having multiple religions. You can use the Theocracy civic which does not allow other religions to spread in your cities and gives you some kind of benefit (don't recall off-hand what it is ).
 
There is one downside to having extra religions in your cities. If they are founded by your opponents then they are funding them. If the opponent is using that religion as their state religion then they are also gaining line of sight with your city which allows them to find weaknesses in your defense easier.

that's another reason to stamp out heathen religions! (This being my first Civ4 game) I had founded Judeism and it spread like wild fire to my neighbors. I let them explore the continent for me:goodjob:
I allways try to have closed borders, and never trade world or local maps, and the fact that you can't get rid of a religion makes this completly useless, as the founder can sell maps of your region. :(
 
If its that much of an issue set your state religion or choose free religion and make it irrelevant
