In a recent game, I realized there are a couple of ways that Venice can gain control of additional cities.
1. I took control of a city state with my merchant. Then the city was conquered by the Zulu, it was traded back to me in a peace deal. When I got the city back, it was not annexed.
2. In strategic view, simply click on a city when the map isnt zoomed in - you get the regular options when you click on a puppeted city, annex, puppet, view city, which allows you to annex it.
Number two allows you to annex any city you own. I had to resist the urge in my games to annex all my cities...
