Water Height Question

Just through python I take a few pieces of land and turned them into water. However, if you look below my middle settler, you see the edge of the where the water used to be still as the edge of the water, now making a jagged step. I've tried going through all the dirty bits for both the interface and the engine, with no avail.

If I were to save this game as it were, then reload, the water would look fine. However, I want to make something so that the water continues going inwards with the land (and if you haven't guessed, it's a prototype for some form of rising water levels ala SMAC, if you haven't yet you should really give yourself five minutes to fool around with the Graphics.setWaterLevel in the console, loads of fun :P), so telling the user to save and load the game is out of the question.

Any ideas?

BTW, this is on Vanilla, perhaps it's OK on Warlords? Or perhaps it's my video card (just look at the minimap, as you can tell I have some graphics problems). You can pretty much try reproducing it by going into world builder and replacing some coastal land areas with just coast, the same problem applies.
