What if I dump my mod files into the DLC folder? Will it import my civ directly nto the main game like it does with Babylon?

No, it shouldn't. I think the main game is hardcoded to recognize the DLC.

I may be wrong but I do not think this will work at all. Nor should it.

I understand the OP's intent, though. It's annoying to have to go through so many layers to run a mod (even a map script).

Has anyone come up with a way for a desktop shortcut to take one directly to a mod, as we could in Civ4?

I just want to bypass having to load individual mods. I don't see how later dlcs such as Polynesia that are not in the original game files could be hard coded. The files look exactly the same as ones I would create in modbuddy. I wonder if there's a way to get fireaxis to work on such a patch so one could make new civs appear like official content. Ahhh one can dream

You can go ahead and modify those files and your civ in. Just don't be surprised when it gets overwritten come patch day and all the files are updated and validated.

Also, who says it couldn't be hardcoded? They could just update the code that loads the files with the new name that they wanted (in that case, polynesia).

If they can do it so can another. Its only a matter of how. I'm assuming how would then be access to certain files we are not given or given access to. Oh well. It was worth asking

Welp they've got the DLL so yeah, we can't change those files.

Nor would you want to, you'd want to create a mod for that so you always have a backup incase it goes awry (which it usually does).
