The only animation I have turned off is friendly other civ movement. I think it's more common when you're sitting on the shift key, but I've seen it under regular speed movement too. My playing most frequently with huge maps might have something to do with it.
I'd say it's unlikely that map size has anything to do with it. Except for the gfx bugs on sub-tiny maps, I can't think of any (other) circumstance in which map size affects unit animations.

I was thinking more in terms that a larger map would use more memory, which thereby might bring about a graphical glitch like that. The most common instance I see is what I described above where there's maybe 50 horse-type units passing the one point and a good number of them get hidden hits.
