If and only if you listen to the Old Testament. Otherwise China, Greece and a number of others (including Babylon/Mesopotamia) have Israel beaten fair and square.
All actual historical evidence suggest that Jerusalem was only a city worth noting (and that's not even powerful) starting around 727BC, when it stopped being a tiny town built on a rocky ledge to become a somewhat noteworthy fortified city. And yes, for those keeping track, that would be in post-David time (which mean that David ruled over a city state caught between tremendous powers - Egypt, Babyone, Assyria).
And that newfound power didn't last long. 120 years after becoming worth noteing, the Babylonians noted it was there. Bye-bye Israel for a 50-years exile. After that, Israel dropped from playing any major role in politics until the Romans dropped by. Early in the first century, the Israeli rebelled, and there, another exile, 1900 years, give or take a few, that one.
From that death in the first century, Israel only rose again about fifty years ago. Since then it's been the regional power, definitely, but being a regional power is hardly a qualification for inclusion as a civ in Civ III.
Who, you say, are equally worthy? The Arab, who had an empire stretching from India to spain and preserved knowledge through the dark ages, improving on it?
Who, the Carthaginians, a great commercial empire which nearly defeated Rome at one point?
Who, the Celts, who stretched all over France, Germany and Britain?
Who, the Koreans, whose history go as far back as Israel, further even, but without a 1900 years interuption?
Who, the Vikings, who menaced the entire western world throughout the middle east and were the first european power to reach the coasts of America?
Who, the Mongols, whom in the space of one generation conquered one of the greatest land-born empire ever on earth, and who profoundly shaped the entire Eusaian landmass? The same mongol who took over China a few years later (eventually being assimilated in China, strangely enough)?
Who, the Ottomans, who ruled a vast empire from the late middle ages right until the end fo the first world war, leaving behind much of present day Istambul?
Who, the Spaniards, who created the first empire on which the sun always shined? The country which at the height of its power ranged in power from Mexico to the Philippines, passing by Spain and a thousand other colonies?
The Vikings and Celts may not deserve to be in, but they are more popular than Israel. The others all have Israel beat fair and square as for deserving to be in.
