My scout just got killed. He wasn't attacked..he just.. vanished. I was out boating around. Found the city state Quebec (who I'm neutral to and no one is allies with) stopped outside their borders in the water, nothing in sight, hit next turn, and I get the message he's been killed. There is no battle animation, nada. He just disappeared.

What's this all about?

he got tired of a military life and wanted more meaning in his life so he headed into the forests and went on a spiritual journey where he found enlightenment and his spirt left his body to be one with the universe once more.

Probably a barbarian ship...

Shouldn't I have gotten a battle animation or something that showed the barbarian ship taking the spot, or shouldn't that have been part of the notice?

Depends, sometimes ships have a larger viewing area than others, and as they normally attack from distance it's quite possible that the only thing you would have gotten was a little animation that was too short for it to still be going when the screen shifted there.

If you have a unit embarked, then an enemy ship can simply move to the same hex and the embarked unit will be destroyed. Took me ages to figure it out.

Yes. there is no battle to show. A barb moves, you're dead, the end. Only if you can defend while embarked like Songhai or a Conquistador unit is there some kind of battle.
