It is indeed, in the CivilizationsInfo xml file. There is a unique tech section somewhere. I'm not at my civ computer, but on a school Mac badcomp, so i'll confirm later.
This can also be used for the wonders, but you could make a BUILDINGCLASS_GENERIC_WONDER and have each civ replace it with.. its.. own..hmm.
For each tech tree you could use a prerequisite tech that cannot be researched or traded, then give it as a free tech to the civs you want using that tree. The other tech tree would be visible (presumably way down in Y) but you wouldn't be able to research on it unless you started with the special prereq.

yes, Tholish just explained how. Give each civ a specialized technology that none of the others get... that is the beginning of a completely isolated tech tree....
