In the late stages of the game, when building improvements in many cities, is there there a way to customise the order in which things are built? Please help, I am going insane.
Unfortunately, no. Also, as you probably already know (judging by the "I'm going insane" comment), since autobuild is controlled by the same AI as the computer civs, it has a tendency to make some strange choices...
In Civ2, usually if you want a job done right, you have to do it yourself
Actualy, I think one of the text files contains the autobuild-orders for your advisors. I don't recall which one at the moment, but if you go in there you should be able to customize the order. But then if you do, my inquisition will hunt you down and burn you for it. So it's a tough call.

Stay calm and do the building by yourself. If you try to automate it, you are fairly sure to get bad results.
The best way to improve your gameplay IMO: don't build ANY improvement until 1AD.
It is indeed a true statement that if you want something done right you need to do it yourself. I find this to be true not only of Civ 2 but also Civ 3. It is very frustrating when you get further along and the choices the AI makes seem to baffle.
