That AI's handle puppeted cities rather weirdly is nothing new. But I've just encountered a new level in that weirdness.
After having conquered all but two cities from an AI, their capital and a city they had freshly conquered, I took their capital. Which automaticly moves it to their last remaining city.
Since it's to far from the coast for bombers it takes me a few turns to get ready. In that time the city gets razed. Apparently the AI did decide to do this when it conquered the city (even though it has strategic importance) and never stopped it.
Which should have meant that the civ had gotten extinct. But then out of the blue it offers me a peace treaty. Meaning that it, somehow, still exists. At first I encountered some remaining ships that were still attacking the coast.
After that it took a little longer to discover two units on the grounds of a number of city-states that were still allied to it. Quite likely gifted units. Once I had removed those, the civ was gone as well.
Important to mention is that the AI remained without city for more then 10 turns. There was no "you've beaten me screen". And that I was playing the game without the requirement to kill all the units for the civ to be eliminated.
