It's a minor gripe, but sometimes when I have a Civ or Tech Tree notification pop up at the same time as I have a unit highlighted/selected, the unit will accept the 'left click' on the X to close the pop-up as a move command...
... so I end up chasing units back from all over the place, to their start point beneath where X happened to overlay the map.
