Puppet cities increase science cost, but not policy cost. I think they yield like 50% of their production and suffer 50% of its unhappiness. You cannot choose what to build or where to work, but you already know that. Generally, capitals are worth annexing for their high output makes up for the extra unhappiness. Razing is only for really useless cities, settled in awful spots, or for cities conquered too early.
I cannot say how much war weariness punishes, but pretty sure that the more time you keep fighting, the more it hurts. The happiness tooltip should say how much you are suffering.
For ideologies, if you cannot have influence over the rest of civs, you better change your ideology. Freedom isn't going to help you fight better, but at least you'll be happier while you finish your conquests.
