Could the game please not unload the mod every time I go back to the main menu?

Seriously, maybe I just want to reroll the map three turns in when the option disappeared from the escape screen, and then I either have the option of loading the autosave from the first turn and restarting (which just crashes the game apparently) or going back to the main menu, the stupid game unloading the mod and then letting me load it again before I can set up a new game.

It also sucks that I can't go into options or the Civilopedia when the mod is loaded.

Would it be possible to remove those annoyances?

Nope. Core game model, can't change that. Restarting should not crash the game, so it might be your mapscript.

Are you running IGE or Info-addict? Those two are known for crashing games when restarting, and they are both mods that you should really be able to live without :D
 
I've had CTD be a problem on restart for a long time. I use mainly Communitas map script. The only Mod I use is the full CBP.

You can use the multiplayer modpack (it works in singleplayer too). Using the modpack, you don't have to go trougth the "mod" section, so no loading screen.
Note that you cannot use the modpack together with other mods (or at least it crash when I try to do so).
Another point : be sure to not have two version of EUI at the same time. Installing CBP add a version of EUI to Civ, and there is another copy of EUI in the CBP-modpack.

Yeah this behavior is precisely why I use a modpack, although I make my own so that I can include other mods.
