Do mods disable achievements?

They do not.

However, if you use a different ruleset (which some mods work with) all the "win a regular game" achievements are disabled.
 
I have used all sorts of mods since they came out and rarely play a game without at least one mod and I have 59 achievements!!! So I can definitely say MODS DO NOT effect achievements. I am not sure about mods which give an option to change the ruleset as most mods I use change the UI, AI unit changes or make changes to sea tiles.

If that's the case in Civ VI, then I'll be more encouraged to use them. I know for sure that achievements did not work in Civ V if you ran a MOD.

You sound sceptic. It's very simple: They work.

And as said before, the only exception is that the "win a regular game" achievements don't work with rulesets, which is because if you use a ruleset, it's not considered a regular game anymore. Mod or no mod.

I've loaded a few of the top 5. It would appear one of them is causing the Civics Tree not to appear when you click on the Civics Icon or when you click on the Open Civics Tree. Also, the Restart mod didn't work either, sadly, that's an awesome capability. I'm trying to track down which MOD is effecting the Civics Tree. I'm not skeptical about whether or not we'll get our achievements as Marbozir used one and was able to get his achievements, as I recall.

My personal recommended mods are AI+, Detailed Worlds, Larger Worlds and 8 Ages of Pace or a mod that includes it (most "complete package" mods do). I would also recommend TCS's Omnibus Mod, but it hasn't been updated yet since the patch, so I'm not sure if everything works correctly, considering I've had it turned off since the patch. TCS also seems to not be there anymore, which is a shame, because his mod was the only one (as far as I am aware) that got the tech tree right, adding techs and requirements without forcing you into researching every single column of the tech tree 100% before moving on to the next one.
 
If you enable a mod and don't specify a ruleset, and the mod still works, then you and the mod are using the standard ruleset. If the mod doesn't behave correctly, it may require a custom ruleset.

To specify a ruleset, go to Advanced Setup options and look at the top right of the screen. "Standard Ruleset" (the default) should appear. If you click that dropdown list, it should show the various single player scenario rulesets that you can play (e.g., Conquests of Alexander), which do not count as "regular" games. If the mod you enabled requires a custom ruleset, it should appear on that list. Pick that ruleset and you are off to the races -- but you will not earn any achievements that require a regular game.
