E.V.O. The Search for Eden

This was a classic; I used to spend hours on end playing this game. It was available on the SNES back in the early 90s. In this game you start out as a fish at the beginning of life on Earth. You are sent by Gaia (The spirit of the Earth) to investigate what is altering the normal process of evolution. The game plays like a side-scroller RPG. You upgrade your abilities by evolving stronger teeth, skin, fins, etc, using points you earned from enemies you have eaten. Later you evolve into an amphibian, a reptile, a mammal and finally a human. But in the reptile stage you can opt to evolve into a bird-like creature. At the end you battle an enormous Cell that contains crystals that altered the progression of evolution. At the end you discover that these crystals were invented by aliens experimenting on life on Earth.

Definitely worth looking for!
