You need to read the BUG doco. I am stuck on the same point iirc part of it has been moved into config XML for modular python.

Is there any way to separate the abilities so that only Assimilate, Assassinate and Instigate appear? I tried doing this one my own and it just crashed the game...

Possible, but I won't be doing it though. Buzy.
Nowadays I will only bother with bugs and enhancements to existing works.
