This way, it redirects some of the aspects from outright translation and gives more freedom to play from different points of view...Start the scenario so that "The People" are already allied with the Forces of Good, Heathans are allied with the forces of Evil, and Athiests are Allied with Scientists. The goal should be to capture and destroy "Hell's Fire" (could be a city). Obviously if you play the forces of evil the object would be to conquer everyone.

You want this scenario to be unbiased.
I think I will be playing Scientists!
I also think John is on the right track, so how about this...
Forces of Good (dudes with halos)
Forces of Evil (dudes with horns)
Athiests (free thinkers)
Scientists (non-religious builders)
Illuminati (infernal meddlers)
Fanatics (at war with everyone)
Just my suggestions...
Pity this is not a PC version.
I am actually working on a fantasy scenario, with a lot of pagan stuff in it.
Where you build an army of witches and wizards to confront an undead menace!
I like the idea that this scenario is different, it's a bit over the top,
but then again, so are most scenarios!
