Some of the keyboard shortcut matrices have a sentry shortcut ("Y" or "Shift-Y"). How does this work? What happens to the unit and does it act like the fortification command and pass over the unit during your turn?

Yes, like fortify, when a unit is set to sentry it will be passed over, untill a unit from another civ. comes within one square, then it wakes up. Set to sentry-enemy-only, it will only wake for an enemy.
