How do I make an army in the city with the military academy? No join army button appears and yes I have enough cities and no unused MGL.
 
Once you've built the Military Academy, you just build an Army. They cost 400 Shields.
 
A military academy also increases the effectiveness of you're armies.
 
Go to the town with the MA and scroll dwon the list of things to build. If army is not one of them, you do not have enough towns. Otherwise you select it as you would a temple or pike.

I hope you put it in your best shield city, if not best get workers over there to buff the towns production. Later a factory and plant will speed things.

Yes it improves both. There is an article around here somewhere explaining it. An army also increases the attack ability of the unit attacking. So a Cav army attacks at about 8 I believe, before the military academy, and after around 10, IIRC.

I looked up the Army Attack Value a few days ago, actually so it's still fresh. Attack Value is the Attack of the Attacking Unit + (Total Attack of Army/6) - what changes with the Academy is that the 6 changes to 4. So a 3-Cav Army prior to the Academy attacks with 6 + 18/6 = 9 (if you have a 4-Cav Army, it's 6 + 24/6 = 10). A 4-Cav Army with the Academy attacks with 6 + 24/4 = 12 (and a 3-Cav Army is 6 + 18/4 = 10.5).

Anyway, the reason I wasn't sure if it affected armies you get prior to the MA is that those Armies are Regulars, whereas I always have a Barracks in my Academy city, which has always made me wonder if there was any difference between a Regular Army and a Veteran Army.

They are more likely to retreat than regular armies I believe. What a shame that you can't get an Elite Army :).

Nowadays, the default is the capital of whoever (whichever?) I am that game.

Even without forgetting it, that's where I usually put it. Armies are expensive to build so it takes a strong city with little corruption. Another possibility would be to rename the city so it jogs your memory. In the Napoleon Scenario I usually have one city building nothing else but armies with some cash rushing involved.

Another possibility would be to rename the city so it jogs your memory (Virginia Military Institute, maybe?). If you are going to be cash-rushing many armies, you should put it in a shield-poor location, since you'll just be wasting the last turn's shields otherwise. (This assumes you'll be using a leader to rush the Military Academy. Otherwise you have to put it in a shield-rich city just to get it built.)
 
Next question then is how do upgrade units in the army? Do I have to disband it? Do I have to take it back to its initial town? Do I add 1 modern armour unit and take out the cavalry for example?
 
Not possible. Units in an army cannot be upgraded and cannot be removed.
 
If you have an obsolete army and you don't have enough cities to build more, your only option is to disband the army and build another one. You get 100 shields when you disband it, regardless of which units are inside the army.
