I'm sure this has been addressed before...

I built a city two tiles away from Mt. Sinai, researched Guilds, and couldn't build Machu Pichu. Anyone else have this issue? Does Sinai simply not count?

You can't build any world wonders using a natural wonder as a mountain, they only work for building observatories.

The craziness goes further: If you have a natural wonder and a regular mountain in range you obviously can build these wonders as there's the regular mountain. Their graphic though may still end up showing on top of the natural wonder.

Yes. That is what confused me greatly. This happened with me when I had two mountains in range and Machu was built on Mt. Kailash.

I've seen machu picchu get built in barringer crater.

Huh... could be built in Lake Victoria, theoretically...

That'd be very wet. I've actually built Machu Picchu on the Grand Mesa.
...and that little bit of information added so much to the discussion.
