Having played a good few Civ games, here are a few things I'd like to see

1) Battles: Come on, the PC limits that prevented large battles are LONG gone, and the Civ series needs to catch up. I'd like to see battles similar to the Total War series where you have actual armies duking it out. Obviously a return to unit stacking will be needed too. Afterall, what's the point of having a game about epic empires, if you can't have befitting epic battles?

2) DLC Rules/Civ splitting: This is an issue for me, you can't disable the game rules of a DLC, without losing access to the civilizations that came with that DLC, I'd like to see the game rules to be editable with no civ losses, or multiple DLCs bundled together.

3) A return to teams in single player games: Fairly straightforward.

4) Only Scout units don't need transports: All other units should be needed to be loaded onto a transport ship.

5) Editable Resources list: Ok, this is admittedly a minor one, but I'd like to be able to edit/choose from the list of resources that are available when a map generates. For instance, I'd like to see pigs back as a resource, but not everyone else does, or play maps with no uranium.

6) Terrain feature exclusion:
An easy way to be able to tell the map generator not to generate any mountains, deserts, etc. would be nice.

7) Return of in game map editing: Why not?
 
For 3) try to open a private online game, you can play alone (well with AI's ofc) and set up teams :)
 
Another wish: Since Civ 2 (From what I read) people were complaining about "Urban City Sprawl" (UCS), and Firaxis have responded with different ways of combating it. Maybe the reverse is needed, and UCS should be embraced, and give people the ability to build PROPER empires (Isn't that what the game is about afterall, building "Empires that will stand the test of time"), well, you can't do that without huge empires in the first place! (10 cities is NOT an empire)
