In war, ships are very commonly used to drop off troops to capture cities. Now there is a very simple way to avoid that.
When you have ammassed a large navy, station your ships around your territory so any ship that wishes to drop off troops will immediately be routed.
Always remember to only place your ships near routes that your enemy might take to reach any of your territory. Remember,
In chieftain, the most you will have to deal with is probably one ship that is carrying about half its full capacity.
In Deity, there will be more amphibious sea warfare. If the enemy civilizations ammass a huge navy, they will sentry your coasts during war and destroy any of your ships who wish to send troops to the other nations.
If you are somewhere in between, you will experience ships that are fully loaded with strong units (99% chance that all are veterans).
To naval blockade another coast, send your ships close to harbors and cities that may produce ships. Most likely, the ships will be going to attack weak cities first, then your capital, then production giants, and then whatever is left. Make sure all of your cities have atleast 2 of the strongest units fortified in the city. If you leave your city unguarded for even one turn, you are risking war. If another civilization sees an unguarded city, they will immediately send demands for free tech, luxuries, resources, gold, cities, etc.
This is why you should also station privateers as to stop other civilizations from sending scout ships to look at your territory. Any civilization will wait until they know your territory before they start an attack.
All in all, ships can prove to be very lethal weapons for any civilization, and it is reccomended by me that you know how to handle them.
