Old save files after upgrade to Complete/C3C

I'm about to buy Civ III Complete and install it. I currently have Vanilla v 1.29

My son is currently playing GOTM52 and wants to finish it (not for submission, as I've already finished it and submitted from our computer).

My question is, can I just install C3C over my current vanilla+GOTM mod and have him still able to finish out his game? Or could it be done by removing my entire Vanilla/GOTM mod, stashing his save game in a different folder, then installing Civ III Complete?

I *think* (I don't have Complete, so I don't know for sure) that Complete wants your vanilla Civ3 to be off the PC before it installs, so your second scenario would be best.
