I just completed the first phase of a world map, and now I am about to start placement of the resources, which brings me to my question.

Should the number or Strategic resources be less than the number of Civilizations in the game? (for example: there is a maximum of 16 civs in anyone game, thus there would be less strategic resources than this - maybe only 12 - causing 4 Civs to be with out)

I would have at least 16 that way the civs can trade among themselves.
 
I would say so, it encourages trading.
 
32 of each luxury IMO. Its too cruel to force them to 1 of each. 16 strategic resources is fine.
 
isn't 32 luxury resources too much? there are 8 different kind, if I were to put 32 of each how would this impact the game? after a certain point does more luxury resources make for more happy citizens? I was always under the impression that once you had one of lets say silk, it made no difference if you had another supply of it?

I plan on releasing the map in Three versions.

1- plain version: terrain is correct, shape of the map etc but thats about it, people could choose what resources to put in etc.

2- historical version: resources and player start positions in their historical locations.

3- Historical Mod: again resources and player start positions would be their historical locations plus resources stats, terrain, mobility, and a number of other thigns would be altered(their stats) to take into account the size of the map (256x256), I expect this Mod with the map to mimic as close as possible size of major cities through out history, Silk Road, Spice Trade, Gold from the New World etc...
 
My bad. Was thinking there were 16 luxury resources for some odd reason. 2 of each kind is good, maybe 3.

Maybe you should wait for the latest patch which has a scenario editor. You could get civs in starting positions and do some other things to get the stuff right.
 
Look at the Appearance ratio in the Editor.

With this formula you can figure out how many resources you should have:

((AR/100)*NC)

Where AR is Appearance Ratio and NC is number of civs.

So if the AR is 160 and there are 6 civs it would be:
(160/100) * 6 =
1.6 * 6 =
9.6 =
10 (rounded)

Hope this helps.

And for the Luxaries, which have no AR, just place atleast 1 per Civ of each sort. Spawn the luxuries like the game normally does (1/2 of luxury near one area with the rest scattered about).
