Do I get to keep my pantheon beliefs after founding a religion? How about if my cities follow somebody else's religion?

Yes, you keep your pantheon after founding a religion. The pantheon becomes part of the religion. So if one of your cities starts following another religion , that city will take on the pantheon of the other religion.
