I only have the Vanilla version of Civilization 3. Can I still play the GOTM?

Absolutely! Come on in the water's lovely. About 30-40% of entries each month are from 1.29f players, or the Mac equivalent. You get to play with a lot of extra units and civs that are translated from PTW so that the two versions can play the same games.
Check out the game announcement page and make sure you install all the add-ons that you need and follow all the instructions, then choose a start file according to your game version and the level of difficulty you think you can handle.

Great! I only have one concern though regarding extra things being added in from PTW. Since I didn't buy this version, would I be pirating it?

Absolutely not!
They are not the PTW files that you are downloading - they are files created by the creation and customisation community. You will find slight differences (eg. the Civ Unique Units have the same A/D/M specs, but different graphics than the equivalanet PTW UUs).

Oh alright, that's even better. I may give it a try, it sounds like a very unique and interesting game. After downloading all the files to play, will I still be able to play my normal vanilla single player games? Sorry about the questions, I have a tendancy to ask them a lot. 
You would need to swap some files. I prefer to create a duplicate of my Civ3 installation in Program Files. Rename the copied folder Civ3_gotm or whatever, and mod that to use for gotm. Then you can run the original copy for standard games. Make separately named shortcuts to get to the .exe's easily.

I am exactly in the same situation as you are and it is no problem.
Yes, you can rename everything so that you have two complete sets - one
for the GOTM and the other for the normal play - as per previous suggestion,
or you can keep everything together (my choice).
In my case it is typically a matter of swapping 2-3 files. Usually I play the GOTM
at the beginning of the month, I submit the GOTM, then I swap the file and play
a vanilla game for the rest of the month.
