With the +2 :science:/:hammers:/:gold: bonuses from these buildings per religious building, I assume they are modified by other buildings in the city (e.g., library adds to the +2 :science:), but are they modified locally in the cities that have the temples/monasteries, or are they accumulated at the city that built the wonder and modified there? A specific example: Is there an additional benefit to building the University of Sankore in the city with the Oxford University? Side question: Once the AP has been built, you see +2:hammers: when you mouseover the temple in your building queue. Why doesn't it show +2:science: if the UoS has been built?
 
The bonus is to the building itself. So UoS makes all temples you build give +2 beakers in addition to the culture and :) that the temple provides. To take full advantage of SM/UoS/AP, you'll need local improvements in each city that has a temple or monastery or cathedral.

I think the beaker not showing from the UoS may be one of the bugs noted in BTS 3.13. Are you sure the temple was of your state religion? UoS doesn't work in FR.

No. Since the hammers are provided at the temples, etc. they will be scattered across your cities, not produced at the University of Sankore. Therefore there is no extra benefit for buuilding the two in the same city.

Technically there would be an extra benefit of consolidating your scientist producing building GPP's, if you are looking to produce a scientist. Other than that, no advantage
